Screening the Human Genome’s ‘Dark Matter’ – Duke Today

Researchers have developed a method to swiftly screen the non-coding DNA of the human genome for links to diseases that are driven by changes in gene regulation. The technique could revolutionize modern medicines understanding of the genetically inherited risks of developing heart disease, diabetes, cancer, neurological disorders and others, and lead to new treatments.

The study appeared online in Nature Biotechnology on April 3, 2017.

Identifying single mutations that cause rare, devastating diseases like muscular dystrophy has become relatively straightforward, said Charles Gersbach, the Rooney Family Associate Professor of Biomedical Engineering at Duke University. But more common diseases that run in families often involve lots of genes as well as genetic reactions to environmental factors. Its a much more complicated story, and weve been wanting a way to better understand it. Now weve found a way.

The new technique relies on the gene-hacking system called CRISPR/Cas9. Originally discovered as a natural antiviral defense mechanism in bacteria, the system recognizes and homes in on the genetic code of previous intruders and then chops up their DNA. In the past several years, researchers have harnessed this biologic system to precisely cut and paste DNA sequences in living organisms.

In the current study, researchers added molecular machinery that can control gene activity by manipulating the web of biomolecules that determines which genes each cell activates and to what degree.

With the new tool, Gersbach and his colleagues are exploring the 98 percent of our genetic code often referred to as the dark matter of the genome.

Only a small fraction of our genome encodes instructions to make proteins that guide cellular activity, said Tyler Klann, the biomedical engineering graduate student who led the work in Gersbachs lab. But more than 90 percent of the genetic variation in the human population that is associated with common disease falls outside of those genes. We set out to develop a technology to map this part of the genome and understand what it is doing.

The answer, says Klann, lies with promoters and enhancers. Promoters sit directly next to the genes they control. Enhancers, however, which modulate promoters, can be just about anywhere due to the genomes complex 3D geometry, making it difficult to discern what theyre actually doing.

If an enhancer is dialing a promoter up or down by 10 or 20 percent, that could logically explain a small genetic contribution to cardiovascular disease, for example, said Gersbach. With this CRISPR-based system, we can more strongly turn these enhancers on and off to see exactly what effect theyre having on the cell. By developing therapies that more dramatically affect these targets in the right direction, we could have a significant effect on the corresponding disease.

Thats all well and good for exploring the regions of the genome that researchers have already identified as being linked to diseases, but there are potentially millions of sites in the genome with unknown functions. To dive down the dark genome rabbit hole, Gersbach turned to colleagues Greg Crawford, associate professor of pediatrics and medical genetics, and Tim Reddy, assistant professor of bioinformatics and biostatistics. All three professors work together in the Duke Center for Genomic and Computational Biology.

Crawford developed a way of determining which sections of DNA are open for business. That is, which sections are not tightly packed away, providing access for interactions with biomachinery such as RNA and proteins. These sites, the researchers reason, are the most likely to be contributing to a cells activity in some way. Reddy has been developing computational tools for interpreting these large genomic data sets.

Over the past decade, Crawford has scanned hundreds of types of cells and tissues affected by various diseases and drugs and come up with a list of more than 2 million potentially important sites in the dark genomeclearly far too many to investigate one at a time. In the new study, Crawford, Reddy and Gersbach demonstrate a high-throughput screening method to investigate many of these potentially important genetic sequences in short order. While these initial studies screened hundreds of these sites across millions of base pairs of the genome, the researchers are now working to scale this up 100- to 1000-fold.

Small molecules can target proteins and RNA interference targets RNA, but we needed something to go in and modulate the non-coding part of the genome, said Crawford. Up until now, we didnt have that.

The method starts by delivering millions of CRISPR systems loaded into viruses, each targeting a different genetic point of interest, to millions of cells in a single dish. After ensuring each cell receives only one virus, the team screens them for changes in their gene expression or cellular functions.

For example, someone researching diabetes could do this with pancreatic cells and watch for changes in insulin production. Those cells that show interesting alterations are then isolated and sequenced to determine which stretch of DNA the CRISPR affected, revealing a new genetic piece of the diabetes puzzle.

The technique is already producing results, identifying previously known genetic regulatory elements while also spotting a few new ones. The results also showed it can be used to turn genes either on or off, which is superior to other tools for studying biology which only turn genes off. Different cell types also produced differentbut partially overlappingresults, highlighting the biological complexity in gene regulation and disease that can be interrogated with this technology.

Now that we have this tool, we can go in and annotate the functions of these previously unknown but important stretches of our genome, said Gersbach. With so many places to look, and the ability to do it quickly and robustly, well undoubtedly find new segments that are important for disease, which will provide new avenues for developing therapeutics.

Viruses tend to have stripped-down genomes, carrying just enough genes to take over a cell and make lots more copies. Ebola, for example, carries a total of just seven genes, allowing new copies to be made with little fuss. There are a few exceptionsviruses like herpes with complex life cyclesbut even the biggest of the viruses we knew about had only a few hundred genes.

All that changed a bit more than a decade ago, when researchers discovered the Mimivirus, which had a genome bigger than some bacteria and carried many genes for functions that are normally provided by host proteins. The huge genomes and strange behavior of the viruses led their discoverers to propose that they weren't just odd offshoots that preyed upon liferather, they might have played a critical role in boosting life's complexity.

Now, researchers have discovered a new family of giant viruses, related to the Mimiviruses but distinct in a number of ways. And a careful analysis of their genes suggests they, and all other giant viruses, have been put together through relatively recent evolution. The work argues very strongly against these viruses playing a key role in life's diversification.

The Mimiviruses contain many of the genes needed to read DNA and use the information to make proteins; most other viruses rely entirely on the system that their host cells use. They also set up an odd "virus factory" inside cells they infect, which appears physically distinct from the rest of the cell's contents.

To the people that discovered the virus, this looked almost as if the virus were setting up its own nucleus, the place where cells normally store their DNA. So they suggested this might be how cells ended up with a nucleus in the first place: a virus set up shop in what had been a simple cell, and never left. Additional complexity evolved over time, but many of the virus' genes are still around in complex cells like our own.

While intriguing, the proposal rested on the idea that the giant viruses are a distinct lineage that has been around since the main branches of the tree of life first started. And, from a genetic standpoint, this seemed plausible; many of the genes the viruses carry were either previously unknown or not closely related to the genes of the host they preyed upon.

That idea was put to a test by the combination of an Austrian-US research collaboration and a sewage plant. Samples from the wastewater treatment plant at Klosterneuburg, Austria were subjected to what's called metagenome analysis. Rather than trying to culture everything that grew in the waste, the authors simply isolated DNA from it and started sequencing. Computers can then search for pieces that overlap, gradually building up individual genomes out of the random parts.

This turned up Klosneuvirus, another giant virus with a genome 1.6 million base pairs long. Electron microscopy of the sewage water then revealed giant viruses were present. Struck by this success, the authors then started searching through other metagenome data sets. This search put together three additional giant virus genomes, belonging to Catovirus, Hokovirus, and Indivirus. Combined, the new viruses add 2,500 additional gene families to the ones previously found in giant viruses.

An evolutionary comparison showed that these viruses were closely related to the Mimivirus family but formed a distinct branch. And compared to the Mimiviruses, they had an even larger collection of genes needed for proteinmanufacture, being able to incorporate 14 of the 20 different amino acids into proteins without any help from the host.

If giant viruses were involved in the origin of life, then the new sequences should shed some light on that. The hypothesis has some consequencesthe viruses should share a core set of genes that are distinct, forming its own domain on the tree of life.

The new study finds very little evidence of that. Instead, as noted above, the new viruses have a lot more protein-manufacturing genes than the Mimiviruses. When the authors analyzed each of these genes individually, they were typically most closely related to a species with a complex cell, rather than another virus. Most of these branches were fairly recent, as well.

In fact, of more than 20 instances of a specific type of gene in the Klosneuvirus, only seven were shared with all the other giant viruses. Only three of those appear to date back to the ancestor of all giant viruses. And only two appear to be distinct enough that they could belong to a distinct branch of the tree of life. The same pattern was apparent in all the other classes of genes involved in making proteins. And, critically, some key components that are used by all branches of life are missing (like the RNAs that are part of the ribosomes, which catalyze protein production.)

In fact, the Klosneuvirus family themselves look like they were stitched together from spare parts. Collectively, the four viruses share 355 genes with species with complex cells. But only 12 of those genes are found in all four of the viruses. Most of them instead seem to have been picked up after the individual virus species split off.

So, the authors propose what they call an "accordion model" of the viruses' evolution. Under some circumstances, the virus goes through periods where it loses genes, slimming down in size somewhat. In other times, the virus picks up new genes, with a preference for certain functions (like preparing amino acids for incorporation into proteins). At the moment, we know too little about the viruses to guess as to what pressures might drive either the expansion or the contraction.

Although the authors don't say as much, however, the fact that they're giant viruses probably makes a big difference in terms of whether that expansion/contraction can happen at all. Many smaller viruses make coats to contain their genetic material that have hard size limitsgeometry dictates that the proteins that form the coat can only come together in specific ways. This size limit, in turn, limits the amount of genetic material that can be squeezed inside. The giant viruses make a correspondingly giant coat, one that may have a lot more flexibility in terms of how much material it can hold.

‘Sleep gene’ offers clues about why we need our zzzs – WSU News

SPOKANE, Wash. Washington State University researchers have seen how a particular gene is involved in the quality of sleep experienced by three different animals, including humans. The gene and its function open a new avenue for scientists exploring how sleep works and why animals need it so badly.

Sleep must be serving some important function, but as scientists we still dont understand what that is, said Jason Gerstner, assistant research professor in WSUs Elson S. Floyd College of Medicine and lead author of a paper in the open-access journal Science Advances. One way to get closer to that is by understanding how it is regulated or what processes exist that are shared across species.

As a doctoral student at the University of Wisconsin, Gerstner looked at genes that change expression over the sleep-wake cycle and found expression of the gene FABP7 changed over the day throughout the brain of mice.

He and colleagues saw that mice with a knocked out FABP7 gene slept more fitfully compared to mice with the gene intact. This suggested the gene is required for normal sleep in mammals.

To see if FABP7 is indeed required for normal sleep in humans, Gerstner and colleagues in Japan looked at data from nearly 300 Japanese men who underwent a seven-day sleep study that included an analysis of their DNA. It turned out that 29 of them had a variant of the gene responsible for the production of FABP7.

Like the mice, they tended to sleep more fitfully. While they would get the same amount of sleep as other people, their sleep was not as good, with more waking events when they should be sleeping.

Finally, the researchers made transgenic fruit flies. They inserted mutated and normal human FABP7 genes into star-shaped glial cells called astrocytes. Glial cells were long thought to be mere supporting characters to neurons, the processors of information in the brain. But researchers more recently have found that, like neurons, glial cells release chemical neurotransmitters and control behavior.

To monitor the flies sleep, the researchers used a commercial Drosophila activity monitor that automatically records activity changes using an infrared beam to determine if a fly is awake or asleep. If the beam is unbroken for five or more minutes, the machine concludes the fly is asleep.

It turned out that flies with the mutated FABP7 gene broke the beam more frequently during the normal sleep time. Like mice and humans without a properly functioning FABP7 gene, mutant FABP7 flies slept more fitfully.

This suggests that theres some underlying mechanism in astrocytes throughout all these species that regulates consolidated sleep, said Gerstner.

Moreover, he said, Its the first time weve really gained insight into a particular cells and molecular pathways roles in complex behavior across such diverse species.

Even more remarkable is that fruit flies have been on the planet for some 60 million years.

That suggests we have found an ancient mechanism that persisted over evolutionary time, he said. Evolution does not keep something around that long if it is not important.

While the researchers are excited about finding a gene with an apparently strong influence on sleep, they stress that other genes are almost certainly involved in the process.

FABP7 proteins are involved in what is called lipid signaling, shuttling fats to a cell nucleus to activate genes controlling growth and metabolism. Gerstner and his colleagues will now look to see how these functions might intersect with theories about why sleep matters. Among those theories are that sleep is important for neuronal activity, energy use and storage, and memory and learning.

Gerstners collaborators include scientists in Japan, Wisconsin and Pennsylvania, as well as WSU research intern Samantha Riedy, WSU professor Marcos Frank, and Hans Van Dongen, director of the WSU Sleep and Performance Research Center.

Funders include the National Institutes of Health and the U.S. Office of Naval Research.

The research is in keeping with WSUs Grand Challenges, major initiatives aimed at large societal problems. It is particularly relevant to the Sustaining Health challenge.

Is all editing censorship?

The question came up during a recent Sunshine Week panel discussion at New Mexico State University when I expressed my frustrations with Facebook and online news outlets that make no effort to verify that what they are disseminating is true.

An audience member disagreed, arguing that if Facebook were to weed out the untrue stories, that would be censorship.

No, I responded, censorship is when the government prohibits something from being published. County Attorney Nelson Goodin, a fellow panelist, correctly pointed out that the word has more than one meaning. But I still couldnt grasp her argument.

She was claiming that any exercise of editorial discretion is, in fact, censorship. The Associated Press sends out several hundred stories every day. We only put a few of them in our newspaper. Thats censorship. The AP chooses its several hundred stories from the many thousands it could have reported on. That is also censorship. Any attempt to organize and prioritize the events of the day is censorship.

Is that what the new media has come to?

A few years ago, author Michael Lewis wrote a book called Moneyball, in which he explained how analytics had revolutionized baseball. Oakland As General Manager Billy Beane had snookered opposing teams with much larger payrolls by eschewing the common wisdom espoused by old-time scouts and instead listening to a bunch of computer nerds running probability ratios on runs and outs.

Now, you cant watch a ballgame without hearing somebody blather on about launch angle or exit velocity.

Analytics have taken over, and not just in baseball. We used to gauge the interest in our work based on subscriptions and reader feedback. Now we have internet and social media analytics on everything, supposedly to help guide the way.

On Tuesday, a rumor spread that actor Jim Carrey was driving through Las Cruces when his car broke down. A local resident helped him get his car fixed and took him to lunch. Carrey was so impressed that he said he was thinking about retiring here.

We checked it out and ran a brief story reporting that it wasnt true. And that, based on the analytics, was our top story of the day. On a day when there was important breaking news in the Tai Chan murder trial.

When I say we checked it out, that suggests a level of investigation greater than what was required. The website WBN10 News, which ran the story, has a disclaimer right on its home page telling readers it is a satirical and fantasy website. And yet enough people believed it that the rumor spread throughout town.

The writers in Russia and Macedonia offer no such disclaimers for the satirical and fantasy stories they inject into our daily news cycle, sometime just for fun and profit, but often to sway public opinion.

Which is where editors come in. We looked at the analytics, and decided that the Tai Chan murder trial story was still more important.

Facebook doesnt have editors. That would be censorship. It only has analytics. And, the guys in Macedonia have figured out how to climb to the lead of each days news feed.

There has been some great reporting on Russias attempts to influence our election, with more undoubtedly to come.

But the story being overlooked is how easily our information stream was poisoned and how willingly our citizens were duped. Russian propaganda is nothing new. Our susceptibility to it is.

Russian-Owned LiveJournal Bans Political Talk, Adds Risk of Spying – Gizmodo

LiveJournal, a blog community thats hosted a lot of science fiction authors and fans (including George RR Martin), has officially banned political solicitation which can mean anything that criticizes the Russian government, as well as pro-LGBTQ discussions. There are also concerns users can be subject to Russian spying.

The service grew in popularity as a social network in the early 2000s, especially among former members of SFF Net. LiveJournals popularity shrank with the rise of social networks like Facebook and Snapchat, and it was bought by a Russian company in 2007. However, since the servers were based in the United States, users werent subject to Russian censorship. Until now.

In December, the servers were relocated to Russia, and earlier this week the user agreements were changed to prohibit post[ing] advertising and/or political solicitation materials unless otherwise directly specified in a separate agreement between User and the Administration, or perform[ing] any other actions contradictory to the laws of the Russian Federation. In addition, any blogs that get over 3,000 visitors per days are now classified as media outlets, so they can no longer publish anonymously, use obscene language or share extremist materials. The new agreement is designed to put the site in compliance with Russias internet laws, which are subject to extreme censorship under the guise of protecting children.

The term political solicitation can be open to interpretation, as some have argued its not an exact term in Russian federal law. In the past, similar phrases have been used to condemn conversations about LGBTQ issues as gay propaganda, as well as prevent people from sharing the image of Putin as a clown in makeup. Specifically, in this case, the Washington Times mentioned how the Russian government censored five websites that were calling for a mass protest, including a LiveJournal posting. This happened two days before the updated rules were put in place.

Theres also a big concern about data and privacy. Critics have claimed the user agreement puts users at risk of having their data accessible to Russian intelligence, in accordance with anti-terrorism legislation. The agreement does say its not subject to federal laws requiring companies to store personal data on their users, but plenty of other information can be subject to observation and scrutiny... and thats not even going into Russian cyber espionage.

Its unclear whether users in Russia can face prosecution from the government for violating the terms of the agreement (although it looks like they can), but anyone outside of the country isnt subject to the Russian legal bindings. However, they can be kicked off LiveJournal at any time for not complying with the new agreement.

According to Chosun Media, a South Korean newspaper, the incentive for the alleged collaboration would be to sabotage the North.

The KCNAs accusation serves as another piece of evidence in a long stream of aggressive language targeted at South Korea. Many articles are written in this hostile manner in the national newspaper, Rodong Sinmun. Kim Jong-Un and his regime maintain tight media control partly due to the fact that there are no independent news outlets. North Korea has 12 newspapers, 20 periodicals, and over a dozen broadcasters, but all of their content comes from the KCNA, which is based in the capital of North Korea, Pyongyang. The main focus of the KCNA is casting the regime in a positive light by reporting on Kim Jong-Uns activities and statements.

When reading through several KCNA published articles, traitor Park Geun Hye and puppet authorities appear frequently. Other language includes evil labor policy and fascist dictatorial rule. These themes of treachery and puppet rule stem from North Koreas historic competition over legitimate rule of the Korean peninsula with South Korea.

Language merges into action through North Koreas extensive propaganda program.

Its externally oriented propaganda, said Celeste Arrington, assistant professor of of the George Washington University, in an interview with MediaFile. North Korea, despite its isolationist practices, attempts to influence the mentalities of South Korean civilians in its favor. According to Vice News, this includes raining down leaflets, blasting broadcasts, and posting video content.

The heart of North Koreas information manipulation focuses on its domestic media programs. According to the 2016 Freedom House Report on North Korea, the country is ranked as not free with a press freedom score of 97/100. North Korea is considered one of the most repressive media environments in the world through its state-run news outlet KCNA which produces propaganda-like content to ensure and maintain loyalty to the regime.

The Committee to Protect Journalists listed North Korea as the second most censored country in the world in 2015. Internet access is also highly restricted, which means no content from the outside world can be accessed unless the person using internet is a foreigner or a member of the political elite.

According to the New York Times, other restrictions include banning citizens from contacting family in South Korea through exchanging letters, emails or telephone calls.

As a result of Kim Jong-uns controlling media tactics, North Korean citizens are deprived of basic knowledge of the outside world which in turn reduces citizens opinions to blind loyalty to Kim Jong-Uns regime.

Arrington says such information restriction extends to basic accurate weather reports which affect farmers and those in trade. [Media] is a tool for changing citizens perceptions where they cant contemplate rising against the regime.

Human Rights Foundation communications specialist, Prachi Vidwans, echoed Arringtons comments. Kim Jong-Un has a formidable propaganda machine that is constantly telling North Koreans that their country is the best on eartheven as millions of them struggle for survival.

Vidwans goes on to describe the thorough censorship in the country where free speech, individual articles, blogs and social media are nonexistent.

The Human Rights Foundation has undertaken a combative project called Flash Drives for Freedom which sends North Korean citizens USB drives filled with preloaded Wikipedia pages, e-books and films from outside of the Hermit Kingdom.

North Korean citizens have also taken it upon themselves to gain forbidden knowledge through technology smuggled in from China and South Korea.

Kim Jong-un regime controls phone activity similarly to how it controls media; by providing only one source of communication. In the case of cell phones, North Korea owns its own mobile network company known as Koryolink. According to the New York Times, the three million subscribers under this network are prohibited from international calls and confined to domestic communication which is monitored by the government.

The only way to contact loved ones outside the country is by traveling to the Chinese border and using smuggled-in cell phones. Often times, family who have fled North Korea send those cell phones along with SIM cards and large sums of money. Other smuggled items include iPods, MP3 players and foreign films and TV series.

These illegal methods of contacting the outside world are slowly eroding North Koreans loyalties to the regime. In addition to connecting to family, citizens send messages and photos to reporters and activists.

As citizens within North Korea attempt to reclaim the information of which theyve been deprived, the regimes complete control over knowledge and media will gradually weaken.

Peace, Trump, censorship and fake news up for discussion – Ashland Daily Tidings

Independent media producers, students, local activists and community groups will be celebrated next week duringIndependent Media Week, organized around the theme A well-informed citizenry is a cornerstone of democracy. This will be the 13th year for the week spotlighting grassroots media and its creators.

The locally sourced event began in April 2005 when, at the request of citizen media activists who launched KSKQ, the local low-power FM radio station, and developed the Rogue Valley Independent Media Center, the city of Ashland proclaimed its first Independent Media Week to celebrate efforts to make public records more readily accessible and to broadcast our community meetings and civic events.

Every year since, a coalition of local independent media organizations has asked the city to proclaim one week in April as Independent Media Week. And, in 2015, a bill introduced by then-Rep. Peter Buckley passed the Oregon legislature and was signed into saw declaring the third week of April each year "as Independent Media Week to encourage all Oregonians to seek out and explore the rich diversity of independent media available to and within their communities."

This year's celebration runs Sunday through Saturday, April 9 to 15. It includes discussions, workshops and a presentation by Project Censored director Mickey Huff.

On Sunday, April 9, there will be an open house breakfast from 10 a.m. to noon at the KSKQ 89.5/94.1 FM community radio station studio at 330 East Hersey St., No. 2, in Ashland. The public can meet producers and staff, learn more about KSKQ and enjoy a light breakfast.

There will be a panel discussion on "Cultivating a Culture of Peace in an Era of Trump: What's the Media's Role?" from 6 to 8 p.m. Monday, April 10, in the Arena downstairs at Stevenson Union on the campus of Southern Oregon University.

Local media representatives and the audience will discuss whether and how the media should play a role in advancing goals advocated by the Ashland Culture of Peace Commission (ACPC), including transforming attitudes, behaviors and institutions so they better foster harmonious relationships, particularly in time when the information landscape has been roiled by new national leadership with its own way of doing things.

Panel members are Jeff Golden, producer and host of Immense Possibilities on select PBS stations; Bert Etling, editor of the Ashland Daily Tidings; Jason Houk, publisher of the Rogue Valley Community Press and news director for KSKQ community radio; and Hannah Jones, editor of The Siskiyou, the Southern Oregon University student-run news website.

David Wick, executive director of the ACPC, will say a few words about the work of the commission. Also joining the conversation via a video link will be Dr. David Adams, the coordinator of the Culture of Peace News Network and former UNESCO director of the International Year for the Culture of Peace, proclaimed for the Year 2000 by the United Nations General Assembly, who will provide an international perspective on the Culture of Peace and the vital role media plays in its evolution.

Critical Media Literacy Education: The Antidote to Fake' News, Media Filters, and Propaganda in a 'Post-Truth World" is the focus of a lecture by Mickey Huff, director of Project Censored, who will speak at 6 p.m. Friday, April 14, in the Arena at Stevenson Union.

Huff is director of Project Censored, founded in 1976, and president of the Media Freedom Foundation. He has edited or co-edited eight volumes of "Censored" and contributed numerous chapters to these works dating back to 2008. Huff sits on the advisory board for the Media Literacy and Digital Culture graduate program at Sacred Heart University in Connecticut, and serves on the editorial board for the journal Secrecy and Society. He also represents Project Censored as one of the cosponsoring organizations for the National Whistleblowers Summit held annually in Washington, D.C.

Another highlight of Independent Media Week is presentation of the Hal Jamison Independent Media Award. Jamison was a long-time Ashland resident and supporter of independent, community media. This award is dedicated in his honor and showcases a community member who is dedicating their time and energy to support our independent media resources.
